The joke isn't that Batman's incomprehensible - that's the premise. The humor comes from the Joker's exasperation increasing until he is furious at Batman's hindrance of his own mission. You see, the Joker ends up being angry that Batman is doing a bad job of opposing Batman and eventually is struggling to help his nemesis defeat him. That's the joke. Do you see now?
